Well, good news - they didn't tell you that you were refused for misrepresentation. They did doubt that you had a legitimate business purpose to visit, though.

And, in business visitor application my agent had altered my family background information so when in my spousal sponsorship application it would be different then will it cause any trouble for my spouse PR application?

My father is a farmer and my mother passed away in 2017.

I applied this business visitor in 2018.

However, agent mentioned both my parents doing any job. He did not reveal that my mother passed away in 2017.

My sister is living overseas from last 4 years. However, my agent did not mention that my sister is not in india. Insted he mentioned that my sister is studying in India. He said he did this to show family ties.

I want to be truthful in my spouse visa application.

The VO who reviews your app will have access to the previous refusal, so yes, that fact that you committed misrepresentation may be an issue.

Ok . Is there any type of document or letter that should I submit along with spouse application regarding this previous visa refusal?
 
You may want to file a police report against the consultant. I have seen a thread here where IRCC demanded one. Apparently it proves you reported the fraud..
 
To be honest, I would consider hiring a Canadian lawyer. I'm not a lawyer and an immigration lawyer may be best positioned to help you.

Pointing out misrepresentation risks you being banned. Even if you didn't do it yourself.
