I have applied for the Canadian passport and when one of my references was called, he got nervous and didn’t answer one of the questions correctly.

Will this be an issue?

Yes, it can be an issue. Why else would they ask for reference? If, rejected, you'd have to re apply with proper explanation stating what really happened and why he couldn't answer properly. Still, consult a lawyer.

I guess it depends on the question and they probably ask other questions to cross-check.

Did they call the other reference also? If the other answered ok I think you should be good.
