I called IRCC they said spouse is accompanying so they requested the fees. I replied to that email saying spouse is non accompanying and gave the same reason I gave while applying which is low cut off score. But they replied saying my spouse is selected as accompanying and to pay fees. So I paid fees and waiting.

In that case they might recalculate your CRS score based on spouse accompanying status.
If CRS score reduces below cut-off then it might create trouble.

I already mentioned in the application and email response regading the reason for non accompanying. They already passed eligibility along with spouse. Even i don't understand what's happening.
