I have applied for my wife's spouse visa and it's under process. Due to emergency back at India I am going to take unpaid leaves from my company for 2 months. I am worried if the unpaid leaves will effect my wife's spouse visa?

My consultant told me there can be 50 50 chance where the immigration officer might check my SIN and if he sees the payroll is not running during unpaid leaves, spouse visa might be effected. Is this true?

Are you PR or citizen? I imagine that you take the leave to go back for two months. If you are PR, this might affect your application as PR are required to be in Canada to sponsor. Payroll itself has no effect.

Well, you posted in the Family Sponsorship section, i.e. when a citizen or PR tries to bring his or her spouse and you got the response that is inline with the subject of this section. Post your question in foreign workers section.
