I'm not sure about the FBI check, it took my husband a while to get his and we just sent it along to Ottawa after we got sponsorship approval (we sent in the application without it).

Someone sent in their medical that they did 4 years ago. If it is expired they'll just ask you to do a re-med later.

You don't have any Skype chats that are SFW? You don't have to include the entire Skype log. Just portions of a couple days a month for each month or two you used Skype. It does not have to be extensive. I mean I'm sure you could include the NSFW stuff but.. I don't think you want them reading that and I don't think they want to read that either!
How do you send things in later? Like how do they know what application it goes with?

He can certainly look for jobs and he can certainly obtain a work permit - but he'll have to do this separate from the spousal sponsorship application. If he can find an employer willing to give him a job offer and his job qualifies under NAFTA - then he can apply for a work permit just based on the job offer. If the job doesn't qualify under NAFTA, then then employer will need to obtain an approved LMIA in addition to the job offer.
OK see, I don't think he can really look for a job, see when we got together we decided that he will wait until he gets his PR card and come to college here in Canada to become an electrician, so at the moment he has only completed high school (he is 21 years old so it has not been long)

You'll get a UCI (unique client identification) number and Application Number that you reference on your package you send in.

Yeah so he fills out his portion, you fill out yours, sign everything and send it to Mississauga. When Mississauga sends you an AOR (current wait time is 55 days) you'll get your UCI number and Application Number. When you send in the extra documents, you use these numbers to make sure they put it with your application. I would recommend waiting until you have received sponsorship approval, and send the additional documents (like your FBI check if you decide to send the application with a note saying you'll forward it when you receive it, and that you've been waiting a while to get it) to Ottawa, not Mississauga.

So my initial application is sent to Ottawa, after the 55 days thing I get a number, form there additional documents are sent to Ottawa NOT Mississauga.

Nooo your initial application is sent to Mississauga. You'll get an AOR (Acknowledgement of Receipt) after 55 days, then Sponsorship Approval (SA), after that your application is forwarded to Ottawa, and you can send the FBI report there.

Just wanted to edit this - I said after 55 days as that is the current estimate (from here: http://www.cic.gc.ca/english/information/times/perm-fc.asp) but that is not a guarantee. It might be longer, or shorter.

"application to sponsor sponsorship agreement and undertaking"

It asks for A co-signer, can I leave this section blank? I can't put my husband on there, he is the one being sponsored.

Yes - leave it blank.
