I am from India and initially, I applied for a study permit 5 months before my course start date and thought of giving resignation for my current working company when I receive the final decision. Because of the pandemic, my application was delayed and I have to start my studies online. I received study permit approval after 2 months of course commencement and I was still working full time with my organization along with my studies. Will this overlap make an issue during PGWP or PR?

The website indicates that you are not allowed to work more than 20 hours in Canada if you are on SP. Why worry when you are in your homeland? Only thing is submission of your documentation for PGWP later please ensure of not submitting anything overlapping the dates. Technically what are you doing now is not wrong. Apologies if I mislead you or provided answers contradicting to something announced by IRCC,

As long as your work is outside of Canada, you are fine. However, you will need to go by the 20h/week rule when you're in Canada if you wish to work off-campus. If you manage to find work on-campus, then you can ignore the 20h/week rule and work for as long as you want.
