Where my files will be?

I got email from CIC on May 17, 2013, they said we transferred your file to Islamabad. Some one told me to call Ottawa and ask if you files are still in Ottawa. My question is will CIC from Mississauga send file to Ottawa then they will send it to Islamabad or they will send it directly to Islamabad?

You're applying outland right? So, your paperwork should've been transferred from CPC-Mississauga directly to the Islamabad visa office. I don't believe Ottawa has any involvement in outland applications... =)

Actually that is not entirely true. After stage 1 approval and depending on how simple (or complicated) your case is, the file may either go to Ottawa first (simple cases) or directly to Islamabad (complicated cases). Eventually all files end up in Islamabad for interviews (if any) and visa issuance.
