My wife's company isn't going to have her final paycheque ready until after she has left the Philippines and is here
in Canada. I was expected her to cash her final cheque before she got on the plane, but now that's not possible.

Will we be able to deposit a cheque from overseas (in pesos not Cdn$ of course) into our bank account here?

Usually they'll put a hold on an overseas cheque, so you won't get the money till it clears, which can take a long time (like 60 days). I think it depends on how good your relationship with the bank is, and/or if you have enough in your account to cover the cheque. I suggest just asking your bank what they will do with the Philippines cheque (tell them what bank it's from).

If you can get the company to wire transfer it instead that would probably save some hassle.

The company won't even mail a cheque, let alone do a wire transfer. ::)

My wife's bank is part of international electronic banking networks like Cirrus so she should be able to
withdraw from an ATM here in Canada, however there will be a large fee (Php1000 ~$30) to do so.

That's really not bad, wiring from our US bank to Canada is $35 USD!

If the money is in a Philippines bank, why not just get the bank to wire it if it's cheaper? I thought you meant the cheque was getting mailed to Canada.
