It's much clearer now what she needs to do which is either apply for a visitor visa or leave the country.

If she leaves the country does that mean her EE application will be cancelled or will it continue to be processed?

no need to have any legal canada status, to be in EE pool. Dont worry even if she leaves country her ee profile will have no negative impact.
