Visa expired for more than 90 days question?

I am just wondering if anyone can help me out with this question.

So my wifes Visa expired over 90 days ago, but she holds a work permit in canada that is good for 3 years until 2019. According to what I know, once the Visa expires after 90 days, she is supposed to leave Canada and return to Vietnam until her new Visa has been approved. My question is, because she holds the work permit, does this change that by any chance in either a positive or negative way?

Sorry if this sounds confusing. Any help would be great.

She does not need to leave the country. After getting my work permit, I did not bother to get a new Visa because i was not leaving the country until recently. She still has legal grounds in Canada because her Work Permit is valid. She can apply for a Visa whenever she wants.

It literally took 3 days for them to approve my visa when i applied.
