My wife got her passport stamped to travel to Canada (through family sponsorship)
Will she be allowed to transit through USA without a problem. She is on fly emirates departing from Uganda, stopping at Dubai then Seattle? I'm worried cuz I'm hearing to fly to USA, you would need a transit visa.

Yes, that is correct. You need to get a transit visa for USA if you are a holder of a Ugandan passport (http://www.immihelp.com/visa-waiver-program/). I would advise you to book directly to Canada .

Now I am really worried. She holds the South Sudanese passport. And they allowed her to board, and I have no contact with her to know how she's going to pass through the US. The airport staff said they've confirmed with the embassy and they told them she should have no problem.

My question isn't the Canada visa stamp on her passport proof of valid eta?

Well the question is whether they will let her board at Dubai cuz a US immigration official will ask her some questions. Canadian visa is not proof of valid eta. There are some others on this forum who were trying to goto Mexico from Europe without a US visa and they had to route via S america.

Don't worry so much, maybe it will be fine. She will call you regardless sooner or later.

Does she require an eTA? Did she get one before she left?

I wonder if US Customs would check into the Canadian PR (which they have access to do), and I wonder if they'd issue a transit visa at the border. They're usually forgiving to Canadian passengers, but that's only my experiences...

Another option they'd have is just escorting her to her connecting flight. That would take far less time and resources, so I wonder if that's what they'd do.

Either way, fingers crossed. Let us know she arrived safe!

Thanks profiler. Yes, she did arrive safe. We had to change he flight route from Dubai directly to Toronto to avoid US. They gave her a paper document showing her social insurance number. Now I just have a question, do we need to apply for her permanent resident card or it's done automatically by immigration?

They will submit for it once your wife lands.

Not sure, but I think you could email them through case scenario and request an extension for the reasons you've mentioned.
