I am protected person, but my son is not as he is a US citizen. We are waiting for our PR so he can get that too. Dose getting him a new US passport has any implications on applying for the his PR later on?

Any one has any experience?

There is no implication. Since your child is not a refugee/ protected person. He is just here because you the parents are here and can apply for PR as your dependant. I will suggest you wait until he’s PR holder before you apply for his US passport if the birth certificate is still with Immigration/ CBSA. You will definitely need the birthday (original) to apply for US passport at US embassy.

Note:
If you have the original birth certificate with you now you can book appointment and apply for the passport .
