My fiancée (CAD) Is visiting me (US) in the states for a month and we were thinking about me maybe booking the same flight back with her just to extend our time together. My only confusion is would this throw off the border people if we walked up together? Would it be easier if we just selected flying with no group on the kiosks and went to seperate agents?

Generally a bad idea to misrepresent the situation to CBSA and not answer honestly. Best to answer that you are flying as a group. IMO it won't matter at all that you walk up together.

I suspect it happens multiple times every single day.

Typically a U.S. passport holder gets the automatic 6 month stay (as do many from a visa exempt country), unless the CBSA officer stamps something in the passport telling the traveler to leave Canada by a certain day.

As mentioned, just be truthful and unless you're deemed to be inadmissible (because of criminality, for example), you should be fine.
