I am unable to sponsor him because Canada needs a consent from his father which I cannot get for now. That's why I am asking if I can apply for study permit for him to accompany my son with me to Canada

Time to time people are able to get this fee waived by speaking with the school the student will be attending. However this typically requires a PR application to be in progress. In your son's case, he won't have a PR application in progress and it's quite possible the school will insist you pay the fee.
