So the PR application was indeed returned. So at this point she is just waiting for a response to her study permit extension... Which is taking way longer than expected.

Nothing more she can do now but wait for the results of the study permit extension. They have been taking longer recently - her processing times don't look that unusual to me.

The website currently states that they are working on apps from Feb 19th. You said she applied in Feb, so it's nothing unusual.CaroM8 said:
She should hear soon about the study permit. I would advise that she wait for an answer before doing anything with the PR app. If it's approved, she can re-submit the PR/OWP app as normal. If it's refused, she can submit the PR/OWP app with a request for Restoration of Status.
