Is it true they only update ecas Mondays and Tuesdays?Is it a waste to check it the rest of the week?And the right to permanent residence fee can i pay that anytime or do i need to wait till they ask?

No, it sounds like they can update ecas on any day (some people like redeagle have even reported updates on weekends). You might not want to check everyday though as it could make you go crazy.
The RPRF you can pay at anytime, but I would recommend sending copies of the receipt to both Mississauga and your local office.
