I have had a Canadian passport for a number of years, so my experience with showing a Citizenship Card and not getting extra scrutiny was before the new passport requirement for air travel took effect in 2016. However, seeing as the page I previously referenced states that a Certificate of Canadian Citizenship can be used to establish citizenship in lieu of a passport, I think that's still the case:
I can't say for sure whether you would be sent into the office because of not having a passport. I can only tell you that it never happened to me.
