My AOR is December 29, 2018. I have a question regarding the Travel history of my spouse (i am the main applicant). My husband worked and lived in Saudi Arabia from 2008 until June 2009, and during his stay there he used to travel to Bahrain by car on the weekends (He has many stamps of Bahrain on his old passport) however they are too many and not clear, so as per our consultant advise, he said we don't need to include those in the travel history (since he didn't go there from the country of origin). However i have doubts on whether i should have included them in the travel history, or at least some of these trips to Bahrain. Can this be an issue and cause rejection?

You are required to include these trips unless your husband is a citizen of Bahrain. Clearly your consultant has misguided you to save himself the hassle of providing these details.

Since your application is submitted, you may raise a CSE and attach a list of all these trips. Alternatively, you may choose to attach LOE stating that these are multiple short trips. It’s common for people living in Saudi to make weekend trips to Bahrain and I believe they don’t even stamp passports anymore.

Is it ok to raise a CSE for such a reason? I already submitted two CSEs before (missing original language documents) and afraid too many CSEs could affect my application negativity...

This is fine. Not sure if multiple CSEs have a negative impact.
 
This is what worries me, I'm afraid too many CSEs will irritate the Visa officer and delay or even reject my application...

It’s normal to make an error and they would appreciate you rectifying it. Immigration officers are trained for this role and they wouldn’t reject an application unless it is justified by the immigration laws. However, I’m not sure if this would negatively impact the processing times.

I'd suggest you ditch your consultant and stay as far away from him/her as possible!
Clearly he doesn't want to do it because he will have to look into the passport stamps to figure out the dates. Horror stories of rejected applications because of consultants mistakes and laziness are enough to make a book out of them.
If you don't mention them, that could get you in serious trouble.
Remember, you only have to "do your best" to figure out the dates, and you can explain that in LoE. But you do need to enter those details in travel history... Give your best guess for the dates.

I'm thinking to wait for the MEP and biometrics request, and then raise the CSE afterwards. At what stage do they do the background check for the Travel History?
 
You better raise a CSE now. It is clearly stated that any trip during the last 10 years or since the age of 18, to any country other than the country of residence and the country of origin, must be reported. I wouldn't wait further if I were you, the risk in waiting and leaving this mistake uncorrected is for sure higher than the risk in raising multiple CSE's.

I am in the same shoe with you. I forgot to mention my visa refusal to the state (so stupid me!!) and I have send the third CSE to them. I hope they won't turn down my application and label me as "misrepresentation"...
