Spouse visa and Visitor visa extension applications in process, but Study visa refused

Hi guys, Please suggest!

My wife and step son (aged 9) arrived in Canada (Alberta) in Nov 2019. I applied for Inland Spouse visa (including dependent) along with the OWP visa in Dec. Then I applied for my step son's study visa as that was the requirement of the school so that they could enroll him on conditional basis until he gets his PR or my wife gets her OWP. (My understanding is that my wife's OWP will make him eligible to be enrolled in any school in Canada and a study visa won't be required).

I applied for their visitor visa extension a couple of weeks ago (as their visitor visas were expiring). Now the issue is that today I received an update on my son's study visa that it'd been refused as he was not eligible to apply for that type of study visa from within Canada, and that he should have applied for the study visa from the country he arrived from. It further states that he should leave Canada before the visitor visa gets expired. (His visit visa is expiring in a couple of days).

My question is if other applications are in progress (PR visa and visitor extension visa), does he still need to leave the country based on the study visa refusal. Please help as I am getting a bit worried. Thanks for reading and appreciate any comments!

As you applied to extend his visitor status, he can stay while waiting on the answer to that app.
