Here's my situation.

Indian Passport
Old passport : Has spouse's name endorsed (meaning its stamped on it rather than it being filled in on the last page of the booklet)

Applied for new passport : Spouse's name is no longer there anywhere. Apparently some rule has changed where I have to first get our marriage cert authenticated and all that in New Delhi before it can be entered !! In other words, the old endorsement no longer applies ! :-\ >:(

Does this matter when I apply for Canadian Citizenship that her name is no longer there? I can't see why it should but I thought I should ask folks on this forum.

Nope, as long as your name is on your passport, you are fine.

Bit congratulations. Now you have the freedom to change your spouse at will :)
 
It's not a problem as long as the information present in both the passports correspond to each other, that's to say, your DOB, Name and such remain the same (well, unless you had a name change).
Now, as for your spouse's name, your marriage certificate should suffice. If you don't have one handy, you may want to get one ASAP. Good luck.
