I was also in the similar situation.
However, what I understand and believe, while applying is that if your spouse is going to be a part of application (dependent PR or whatever it can be called), we should submit that information correctly while EE application.
At this stage it simple requires spouse's IELTS score and Education details. You can say your spouse has not done ECA yet (Primary applicant i.e. your ECA should be done though while applying) and system/process allows you to proceed and all the points are calculated.
Later, if you recieve an ITA, then while submitting the docs your spouse's ECA should also be a part of it (my understanding).
So, better provide all information correctly and in parallel initiate the process of ECA for spouse.
Note that I too am disappointed as I lost around 40 points if I include my wife's details. But that is the process!
