I also received the reply today....my file is also at CIC Nova Scotia.

That website was given to me after i submitted my biometrics. In the early days it said my application is in South Africa.

You can raise another CSE enquiry about visa office to be sure and they will add alongwith the reply if everything is in order. I still feel you are just fine.

Make the payment for both. They refund any extra amount if it is found to be surplus to their requirements
 
I got RPRF request yesterday but I only paid for myself since the letter was addressed to me. I have submitted the application.

I have spouse and a child in my application.

I believe I need to pay for my spouse as well. Should I wait for another message or pay directly and inform through CSE webform.

Is this going to create a problem?

I suggest you to call CIC and inform them that you'll be making the remaining payment and request them to consider. Also, you normally have a weeks time to pay this amount. So, I believe you still have 5 days to pay for your family. Just contact them directly and move ahead according to their suggestions.

You can raise a CSE and ask about the visa office in which your file is being processed.
