Both of you are Permanent Residents? And you meet the residency obligations (that is, both of you have spent 730 days in Canada in the last five years)? And you have tax documents that prove this?
In that case, don't worry about it too much. It may take a few days, but her chances of not getting the PRTD are very very low. It might just be a case of the Embassy being backlogged. But your wife has the absolute right to come back to Canada if she has maintained her residency obligations.
