I 100% agree with you. Don't miss out on your opportunity because of what you think might happen. Sometimes when you don't take an opportunity, you don't get another shot, and it's gone for good.
Nobody said it would "magically turn into a Canadian degree with an ECA". A foreign 3 yr ADVANCED diploma MAY OR MAY NOT be EQUIVALENT to a Canadian degree but thats up to the institutions assigned by CIC to decide cause they compare the syllabi taught during the course with that of Canadian standards.
