I have made payment for the CES ECA evaluation. Now I need to send documents. As I will be sending my transcript from my end, it is a bit confusing whether i should put my transcript envelope inside the bigger envelope that holds other document or should I mail both the envelopes separately.

Enclose your 1 degree 2 transcripts in one envelope, better to get official University envelope (try to ask registration or secretary or finance... to give you one) get it sealed meaning stamped and signed on the 4 corners on the back flap by the very same person who verified the documents (probably registerer general) and hand it over to DHL or whatever they surely will pack it again in their own commercial envelope.
Totally fine just tell them the seal must not be broken.
