Yes I think its okay. I did these things before (almost the same). While waiting for my work permit extension, I apply with new work permit with new employer with LMO ready. When i received my extension I phoned CIC to withdraw my new work permit application from new employer which is not yet been processed and they approved it and my payment will be refunded within 16weeks.
My suggestion for you is you have to wait what work permit comes first because we dont know if one of those permits will be refused before you withdraw the other one. If Saskatchewan work permit issued first, you can still work there temporarily and when the Calgary permit arrives and has been approved, you can start your job in Calgary and inform CIC about your new employer, but no refund.
