application for PR as in you have the ITA already, or just entering the EE pool.

If entering the pool I'd say do it now.

If for ITA, when did you apply for the FBI? They are working on the April 20ish packs now.

Yes you can still send in your application. Just send in a letter of explanation in its place along with a receipt to prove that you have paid for it and are waiting on it.
