I was all set to file my immigration application but realized I had to include my police certificate. We went to the border in March to allow me 6 more months in Canada so we had time to get the money together to file. While at the border the officer said that I did not have to include my police certificate. We have not done it yet because we were under the assumption they would ask for it later like medical. It will take 12-14 weeks to get it back and I have less than 3 months before my visitor visa expires. Can I leave it out for now and then send it in later or will they send back the whole application and make us pay again? HELP!

This depends on the category of Canada immigration under which you are applying and the Canadian Immigration Visa Office to which your application is being submitted. It's better to seek expert advice or get instructions from the Canadian Immigration Visa Office where you have submitted your application.

I'm assuming you are an American. Most Americans file first and send their FBI clearance later as it's a long process and has a short validity period.

I am American and the man at the border said I could file it later because it does take so long to get. I tried calling the call center that is on the immigration forms site but they were absolutely NO help. I am just not sure who else to call to ask the question to. Any ideas on who I should talk to?

It's totally fine to send the permanent residence application in now, and they will ask for it when they are ready for it. But also get the process going with the FBI asap - you want to have that certificate in your hands when they do ask. Make sure you include a note saying you have already applied for the police certificate when you send your application to CIC.
