Good evening fellow Canadavisa members. I will get to the point rather quickly.

I entered Canada as a visitor in April 2011 and proceeded to file for a PR with my wife who was sponsoring me. Upon my entrance I had no stamp or physical proof of entry, my US passport was simply scanned.

The latter sentence is relevant because I found that a hindrance in trying to apply inside Canada for a visitor extension. Instead I talked to a border guard at Fort Erie, drove down to there, flagpoled, and got a 1 year Visitor Record at the CBSA office there middle of September 2011. I got my PPR a few weeks later, went down to Buffalo in October, and personally took care of the PPR at the HSBC building, then turned around and landed that same day.

So physically I was in Canada before being a PR from April 2011 to October 2011, and have been a PR ever since.

The eligibility calculator states, giving them the information I've given to you:
According to the information you provided, you will meet the basic residence requirement on 2014-07-13.
But would it be a wise idea to apply that soon, like August 2014.. instead of in maybe November 2014 going purely off my PR time? Is there an extra burden of proof when using days in Canada before you were a PR toward meeting basic residence requirement? The lack of proof of "physical presence" is why I decided to physically go down to Fort Erie instead of apply inside Canada for visitor extension -- my passport was not stamped nor was I given anything for me to show anyone I arrived in Canada in April 2011.

Any help on this would be useful given the length of time this process takes. Obviously I'd rather get the citizenship as soon as possible but minimize risk of denial or, almost as bad, an RQ.

From what point can you provide incontrovertible proof of presence? That's probably the point you should start counting your presence from.

The only type of proof I was told I could have to show presence before PR was a stamp on passport, or some type of immigrant document, which I never had/needed regarding my initial visitor status from April to September 2011. Is there some other type?

You can provide bank statements, apartment leases and the like, but it's a little touch and go.

If you apply using time before your PR and your status is in question you're going straight down RQ lane. In my case, I probably should've waited until I didn't have to use time before my PR or maybe even wait until I could provide proof of employment for the whole previous three years.

So you used time before PR and were RQ'd?

Yes. I don't know exactly why I was RQed, but I'm sure that didn't help.

Don't remember seeing NPR time as a sole trigger for RQ. Remember seeing NPR time which can't be confirmed with FOSS or other sources available to CIC as a reason for RQ. CIC has access to your permits cases.

You get half credit for Non PR time so 3 months. The risk of RQ and subsequent delays while CIC mull over what date you entered if you have no proof which was already an issue for the VR is not worth it..I'd wait out the 90 or so days and get a 3 year PR stretch but then again it depends on how much travel you've done in the citizenship qualifying residence window of 4 years.

I also think you would be better off waiting the extra couple of months.

I've traveled for a total of maybe two or three weeks, might be another week or two by the time the end of 2014 comes along since I should be visiting California again.

Anyhow, I'll likely be playing it safe and just do like 1100+ PR days (~ November/December next year). Thank you for the personal insight.

Avoid any travels abroad unless they are really necessary. Don't make things complicated. Less travels, less stamps for citizenship officers to check. Make their job easier, not harder.
