Each year the federal government determines the number of nominations Ontario can issue. In 2015, that number is 5200. Of these, 2700 must be used under Express Entry.

When you recreated your profile, did you check "Ontario", "All provinces", or both?

Look at Pg 7 in the Guide on this link http://www.ontarioimmigration.ca/prodconsum/groups/csc/@oipp/documents/document/oi_en_hcps.pdf

It further guides you to Nomination Application Form and that will generate the required documentation once you start filling it up.

Regarding this sentence in the instructions guide:

"When you register for Express Entry, you must indicate your interest in immigrating to either Ontario or “All Provinces and Territories.”

I understand that checking one of them is ok, or should we check both options?

Either option should be ok - you can choose to simply check Ontario (which essentially means that you're disinterested in any other province's nomination program) or check All territories (which means that you're keeping options open but doesn't turn off Ontario's interest in your profile).
