Everyone was telling us not to pay upfront, from IRCC to chatty lawyer...A few stubborn people paid upfront anyway, we mentioned our concerns about the payment portal crashing or even the app portal crashing and that’s exactly what ended up happening.

IRCC tech team did a good job with the application portal servers, but they didn’t consider the payment portal.

They ask us to write 'not applicable' to confirm that the documents you submitted are fully completed and to make sure you didn't accidentally leave the space blank. According to IRCC, they may reject your application if they deem it is incomplete. But don't take my word for it.
I see. How likely is it that they would just ask me to re-submit the form? I've been researching this as its bothering me and I've seen a few instances were some people left blank and were okay, some others were asked for a re-upload, some had application returned (although all had very different situations to my own). Would it be better for me to be proactive about this and submit a webform?

They're not gonna reject your application because of not writing "NOT APPLICABLE" looool
I was going through my old student visa application yesterday and realized I had made a lot of silly mistakes in that form but still got my visa on time!
LOL I am really hoping this would be the case

Definitely try submitting via webform. You can only do so once you receive your AOR.
