SO should I explain that difference on a Letter of explainaton ?
also
I am planing to submit 2 most recent Pay stubs with reference letter, Should I submit the T4 as well ?
and
Is it necessary to have the annual salary on the Reference letter ?

No explanation required. IRCC doesn't ask for pay stubs or T4, they are optional. They are required only if your reference letter doesn't mention annual salary thereby making it clear that this was paid work experience.
