In my Express Entry profile, I want to write a clear note that I had unpaid leaves which made my work experience less than the duration calculated from the job start and end dates.

For that, in the job title, I wrote:
mechanical engineer-Duration was 3.5 years.
Is there a better way to write the note, like by contacting CIC?

In EE profile, you do not write any extra information other than filling out their forms.
If you get an ITA (I hope you do!), then you may wish to write a letter explaining the issue.
As long as you did work for 3 years on a full-time basis, do not bother about this unpaid-leave thing.
CIC will not dig that deep, I can assure you.
All they want to know is, whether you have the 'Minimum' work experience, or not.

Depends on how much time you're talking about. If deducting the time from the unpaid leaves does not affect your CRS score, then you don't need to worry about it at the profile stage - you can include a LOE at the eAPR stage. You may not even need to worry that, but again, it depends on how much time you're talking about.

On the other hand, if it does affect your CRS score and you want to make sure your score is correct, you can list each period of employment separately.
