In my passport details in the EE profile, I entered the country of issuance as the country "in which" my new passport was issued (which is different from mu country of citizenship) and not the country "that issued" me the new passport. Could this be considered a case of misrepresentation? I have received an ITA, so can't go back and change the profile now.

So basically they have the wrong country of citizenship. I think misrepresentation applies when you would accrue some benefit and I don't know what benefit you'd gain from saying that you're a citizen of another country. You will be able to state your country of citizenship in your actual PR application but you will definitely need to upload a letter of explanation (perhaps with the copy of the passport). How CIC decides to handle your case is something I don't know if anyone can be sure of.
