Well, you are in status (implied right now). If you got an invitation right away and were prepared to upload your documents in a giant whoosh your new file might beat the BOWP decision. It has to get through the R10 check.

Looks like there might be a CEC program specific draw tomorrow, and if that's the case I'll reapply straight away. Any tips for how I might word a letter asking to link the new file to the old BOWP application?

If IRCC has your EE profile/application number and your name, DOB, UCI they will be able to match it up.

But won't it be a different application #? I'd still need to fill in the web form wouldn't I?

Yes, it would be via webform and you would put your new EE number on it.

Well, got an invitation yesterday, smashed out the application, submitted it, got an AOR and filled in the web form asking to connect the new PR app to the old BOWP app. Hopefully this works.
