what happens if we leave the country after we apply for PR in express entry and leave to India
will it affect my application

No, it is not supposed to affect in any way your application. However, you should inform CIC accordingly so that when it comes the time for your visa stamping, you won't have to send your passport(s) to the visa office associated with the country you were living before.
