Is it OK if the sponsor provides proof of communication?

I'm sponsoring my Afghani wife and submitted my application several months ago, and it's currently at New Delhi VO. The application forms ask the applicant (my wife) to provide proof of communication. We included messaging/call logs, but she was having trouble retrieving them so I exported them from my phone instead. The problem is that because the call log was exported from my phone, the outgoing messages/calls are mine and the incoming messages/calls are from my wife. There are no screen names, only phone numbers.

Since the application forms ask the applicant to provide the logs, I'm worried that the visa officer will look at the log and assume all incoming messages are from me to my wife. This is a problem because some of those incoming messages are things like "i got the money", and I don't want the visa officer to incorrectly assume that my wife is sending me money, because that would be a red flag. The visa officer should be able to figure all of this out themselves if they read the first part of the log carefully, but there's no guarantee that they will. Is there anything I can do or am I being paranoid? :(

The way you did it is perfectly fine. It doesn't matter which phone it was exported from.

I hope they read the log thoroughly, because then it will be clear to them that the incoming messages are actually from my wife to me.

Don't worry! Depending on how much proof you provide, they'll likely just skim it anyway. If it makes you more comfortable, include a note at the beginning that explains that the texts were exported from your phone so all "incoming" messages are from the sponsor, not the applicant. I don't think you'll have any issues.

I know that's what I should have done, but it's too late now because the application was sent months ago. It would be terrible if the visa officer makes that wrong assumption and schedules my wife for an interview without first trying to ask for clarification.

In that case, I wouldn't draw unnecessary attention to it. It's really not a big deal - worst case scenario is that you'll be asked to do an interview in which case you can just explain things like you have here. That's if they ask at all, which is unlikely.
