Depends on program and college. Check admission standards. If for post secondary, yes it will. Post grad - marks for degree/diploma.
I'm meeting the eligibility criteria of the college I've applied for and I've applied for Computer Programming and analysis advanced diploma in Seneca. They need atleast 40% marks in each subject of 12th standard of Indian Students. I've 44 in maths 57 in chemistry 67 in physics 77 in English and 80 in physical education.

So wait to see if accepted. It may be an issue with IRCC when applying for a study permit. IRCC may be concerned that your marks are low and you will fail courses. This is a common reason for refusal. All you can do is apply and wait.
 
If I appear for ontario virtual math exam and score good marks in math would it still be an issue
Don’t know what that is…just taking an exam to get a credit but if college accepts it then should not be an issue.
