If I started to work before I apply for PGWP, will it affect my application?

I finished the program in Aug and I started to work in Oct. However I submitted my PGWP in Nov, will that affect my application?

It wont affect your PGWP for now but yeah your application to PR later.

If your situation is this then you are good to go. But if you started working before applying for PGWP then NO.
“You can work full-time while waiting for a decision on your post-graduation work permit (PGWP) application if, at the time you submitted your application, all of the following applied to your situation: You had a valid study permit. You had completed your program of study.”
