The baby will be a citizen as long as you became a citizen before the baby was born.

See here and apply for citizenship certificate for the baby http://www.cic.gc.ca/english/citizenship/become.asp based on fact you are a citizen even if your wife is not
 
There is no gender discrimination in Canadian citizenship law. It doesn't matter which parent is a citizen, as long as one is, the baby born outside of Canada will be a Canadian citizen (assuming parent got citizenship through birth in Canada or naturalization).
