I need to meet these requirements to apply under the Canadian Experience Class

•have at least 12 months of full-time (or an equal amount in part-time) skilled work experience in Canada in the three years before you apply

I have 12 months of experience as a painter so it's NOC skill type B

but...

Note: Any periods of self-employment, unauthorized work, or periods of employment during which you were engaged in full-time study (e.g. work experience gained on a co-op, off-campus or on-campus work permit) will not be included when calculating the period of qualifying work experience.

My former boss was paying me by checks every Friday and I was giving him Invoice. So I was sub-contractor. Does it mean that I can't apply for CEC?

Yes, that's what it means, unfortunately.

What a shame. It's a season job when you paint new houses so nobody's gonna pay you during slow down. Oh well....

Pretty sure that rule only applies if you were working during your studies

No, the rule is pretty clear, I suggest you re-read the instructions. In any case, self-employment experience has never been accepted in the CEC program.
