My dear friend, sorry to hear on the rejection. Its disheartening I know.
I can see the following reasons:
Double masters.
Your Travel history to Canada or Canadian ties make them suspicious of your intentions of returning back.
Applying along with wife further makes them sure that you won't return back.
and lastly,
Pakistani candidates have a very high chance of rejection and this isn't a hypothesis. sad though true...
I have not shown any ties to canada. What can i improve in next application. I will be applying alone not with wife. This will create strong home ties.

Masters is pre req to PhD.

If you won't apply with your wife then yes, it will show strong home ties but your first rejection history has your wife as accompany in your Family Information form.(FYI you should have applied your wife under TRV and not OWP) I understand that you cannot directly apply for Phd or Co-op programs in Canada but you need to substantially prove how the second master will elevate your career prospects. You can chose a special elective within your masters. Family ties in canada means that your wife is going to accompany you. Since you chose same program, it gives an indication that your previous msc from Pakistan is not giving you the establishment or the level of study was not upto the mark. All this leads to candidate seeking entry via education and is his primary intention is not education. I won't give you fake stories but being upfront, you need to really work into detail towards your next application. Share your SOP to understand flaws...

I am attaching my SOP Please help me with this. Thanks
Annex-A Study Plan
To
The Visa officer,
Canadian High Commission,

Subject: Personal statement/study plan in support of student permit application.
I am writing this study plan to present tangible support to my study visa request and to address rejection reasons. My previous application was rejected because I failed to reflect purpose of visit correctly to Visa Officer. Now I have transferred my admission to January 2017 intake and illustrated my intentions in SOP.

Why MSc when I already have Masters in Computer Science?

I intend to pursue research in Rehabilitation of Patients through computer assistive technologies, which comes under Artificial Intelligence. As my previous masters was in software engineering, I cannot directly take research directly in PhD in mentioned field. As discussed by my supervisor I would have to take few courses in First year of Msc before I could be promoted to PhD.
During interview on Skye, Prof. Dr. Eleni Stroulia (iCORE Research Industrial Research Chair) found my research proposal aligned with her research interest. I am in constant communication with supervisor and she is keen to have me in her research group.

My Intended Program is Fast Track to PhD
(https://www.ualberta.ca/computing-science/graduate-studies/programs-and-admissions/msc-program)

I am not quitting current Job, I would be on Leave
Currently I am Lecturer in The University of Lahore. Our University allows study leave that I can fully avail. Please find attach documents in this regard.

Why University funding Status is “Undecided”?
As I am in phase of covering up my course deficiencies the university has placed my status “Undecided”. As per discussion with supervisor; they will fund me once I get reasonable marks in first year. The project I am working on is funded by NSERC.

My Spouse is NOT accompanying me now
I got married on 25th December, 2015 and I thought it would be good idea to take her along, as this was a new relationship. I believe this decision has risen fair amount of legit suspicion that my intentions are other than study. In this application my spouse is not accompanying me to Canada and I would not apply for her TRV or OWP, even if I am granted visa. I fully respect Canadian laws and policies and do not intend to violate them by any means.

Why Canada?
I searched research groups that align with my research interest. I had shortlisted two research groups, one in Canada and other in Turkey. I read few recent publications of both groups and shared the info with my close peers and we came to mutual conclusion that Canada is far more superior option as compared to other. Canada is known for its high education standards and facilities for research. Canada is a peaceful, safe and multicultural which has policy for multiculturalism and its residents can practice their custom traditions and customs. Fees and living expenses are also in favor of Canada when compared with rest of comparable education systems. Last but not the least, I preferred Canada being booming nation in technological advancements. I am sure studying in such enjoinment would enable me to hone my skills and knowledge horizontally and vertically.

What are My Financial Arrangements?
In my pervious application attempt, I liquidated my real estate investment and deposited funds (approximately 37,000 CAD) in bank, however after refusal I have again invested it real estate. I have two cars in my name (cumulative worth of 12,000 CAD approximately) which I am not selling for now, they would be used by my family. I am the only son and their next of kin. They also own a land in Lahore. Attached is my previous Bank Statement, property ownership, sale deed, car registration (can be verified online), mothers land ownership documents.

Education Goal?
My aim is to acquire my degree with excellent skills and join The University of Lahore. I see great potential for my intended research to bridge gap between health care and education institutes.

Why not pursue same program in Pakistan?
I believe many factors lead me to pursue such research area in Canada. Firstly despite of the fact that Masters and PhD in computer science is offered in many institutes of Pakistan, but no institute is offering degree with concentration in computer assisted rehabilitation techniques. Secondly, research funding for the universities are inadequate and would require to build infrastructure from scratch, which may not be feasible within the budget. Thirdly, I have not seen a supervisor from such domain in Pakistan and selecting someone from other domain would not help in this research. Fourthly, Pakistan is not technically advance country and lack of availability of sensors and old equipment appears to be hindrance for quality research.

What Research have I done?
For my prospective research, I have developed a research proposal and discussed with supervisor and she is very much pleased supervise me on this research. In past I successfully made four international publication in my name with impact factor of 1.73. Three publications are in “International Journal of Soft Computing and Software Engineering” and one in IEEE.

How will this program enhance your employment opportunities in your country of residence or of citizenship?
I currently have a job and would apply for study leave. I believe on successful completion of my research and degree, would enable me to introduce basic rehabilitation research group in my university. I believe I have very bright prospects in my home country as I would possess unique skills.

What ties do you have to your country of residence or of citizenship?
Following are my ties to my country.
1. My wife and parents would stay in Pakistan.
2. My all sisters are married and live in Pakistan
3. Parents and siblings of my wife also live here.
4. I have cars and real estate property in my name
5. Pakistan is well known for its strong family culture, it is not possible for me to leave my responsibilities behind.
6. My mother owns land here and I am next of kin to her.
7. My father currently works at Shaukat Khanam Hospital, Lahore.

Final Comments
Finally, I strongly believe that I have bright and prosperous future in Pakistan after obtaining such research exposure at University of Alberta, Canada. And through honed skills I will be able to create my future just as I have planned and dreamt of. Regards
Afnan Bashir
