Considering she is in US now since 3 months, would they ask for FBI clearence? Moreover IELTS, ECA would be needed or not? Can this process of including her now jeopardize my PR as well?

She would not need an FBI clearance because she is not in the US for 6 months or longer. As an accompanying wife, she doesn't need an IELTS. All the checks on her, background and medical have already been done. This process can not jeaopardize your PR.

Would CIC not object on the fact the my express entry CRS points calculation was done based on the condition that my wife is not accompanying me? Would they not want to recalculate the points and just stamp her PR as well?

As far as I know, you can get points for having a wife in the first place. I do not know of a points difference between your wife being accompanying or not accompanying.
