Option 2. Raise a CSE and inform them that you already have your COPR in hand (assuming that's the case at that point in time). You will receive instructions on how to proceed along with the documents needed from you.

I'm not from India so I cannot say how many days the NDVO takes to send the passports back. From my experience most VO's take about 3 to 4 weeks to do so.

Up to you. Even if you do inform them of your pregnancy if I were in your position and they fail to respond to your message after certain period of time I would still submit my passports for stamping.
