H1B Visa. Employeer is big Indian IT company

I work in US in H1B for a client. But my employeer is a big famous Indian IT company . I am working in US for more than 3 years. Can i apply for AINP? Will there be any issue as my employeer is an Indain?

I don't think is a problem, I assume you get paid in the USA right?

a big chunk of h1b applicants are working with big indian companies. So it should not be a problem. Infact I would say it is an advantage over body shoppers / small contractors for reference and employment verification purposes.

Working for an Indian company is not a problem. But you should meet all the eligibility criteria. How long will you be is US ? You should maintain your H1B status until AINP makes final decision on your application i.e until you are nominated. The next step is sending your papers to CIC which can be done from outside US also and you don't have to be in H1B for that.
