I am a full time employee ( works 40 hurs)...due to the flexsblity nature of my work , I work 50% of time from home. Does this affect any aspect of my CEC application? Any inputs appreciated.

Nope. Does not matter where you work from.
If you are paid for 40 hours and is evidenced in your pay slip / T4.

The only qualifier here I would put is if "home" is your home country, then this will impact gaining experience in Canada. If you mean, home as in from home in Canada, then I don't see this affecting your application.
