Don't worry. (I know it is easy to say. I had gone through the same situation as yours..just few weeks back ;))...
As far as I know, there won't be any issues after TLU... I had 4 PCCs and indeed I submitted them after 30 days
of deadline. I wrote cover letter asking for time but officially I didn't get any extension...but in the end it was through
that we got our visas without any hassles.

So, my guess is that CIC is waiting to get reply from with 3rd party agencies who are actually doing security checks.
Once that is done, your PPR is just around the corner....

Dear Prem,

Congratulations for PPR. Yours case almost took more than 90 days after TLU. Did the VO asked for any additional documents post TLU which could have delayed your PPR.

Only Indian PCC submitted along with application.
