Folks who have already received MR, how long did it take for the VO to send you MR (1) after receiving PER or (2) after sending your police certificates (relevant for those who sent any PCs after application submission.

Well, you make say so. But the steps I have just highlighted is what is on the CIC website in a sequential order. 99% of people who have passed through the procedure and are now landed immigrants agreed that once your FSWP (PhD Stream) app reads "In Process" your application is in Ottawa.
I am applying inside Canada, so this might not be applicable to people applying outside.

I can not disapprove what I saw on my Online Status. Certainly my application has left CIO Office and have passed through all eligibility requirement phases.

You can refer to CIO training manual for more information. My explanation is derived from it and is 100% accurate. First line appears after cost recovery and data entry at CIO. end of story

Application Date: November 5, 2014
NOC 1221, FSW2
Charge Date: January 8, 2015

Now starts my wait for PER.

Congratulations. It seems that CC charging rate of CIO is increasing. In initial days it was taking 90-110 days and now it is taking 60-65 days. We hope that our turn will come soon.

Yes for sure you can apply for express entry there is no harm in that. Moreover you can contact CIO/CIC for your already submitted application as per procedures already explained in past posts by forum members.
