Anyway, if your CC is not charged yet, then just call CIC and ask for the status. As you are mentioned that your file was a heavy file (may be complex too), CIC may be taking extra time to evaluate it. The process is FIFO, so don't worry your file will be date received stamped. Complexity of the file may be one of the reasons your CC is not charged yet. God forbid the other reason.

I like your last statement - BE POSITIVE.. :D

It says that my application for Permanent Residence Application Status is "in process".
It also shows when my application was received by them (8th of May).

Not a lot of information but lets see how it goes in future.

Just to understand, if I show the eca report for masters degree, can I skip the undergraduate degree (bachelors).
Or both the degrees will have to be evaluated.

Salary and benefits are important parameter for application evaluation
if your current employment is longer than a year , this might save you, btw How long have been your current employment ?

check list also says that if you cant provide a document as requested then give some supporting documents.

Unfortunately cant help you there, I received an email from CIC for my approved visitor visa and UCI was listed there.
I am not sure from when they started using UCI, may be it is recent development.
I applied for my visitor on April, got approval in Mid May and got stamped passport in June.
