If I am paying my fees online should I pay the Right of permanent residence fees as well which is $490 for each applicant...

Not now. You can pay RPRF later when asked by CIC.

In application checklist it doesn't say to include the educational documents for CEC. But I have included the transcript for my Canadian studies is that ok or I should include the degree certificate as well.
